Exhaust....Gun Shot Noise

Not really... when you remove the pipes the crush gasket will either be stuck to the pipe or inside the engine. You just have to ensure you remove all of it.

I did have to remove the rear pipe and now that it's back on I have a leak at the engine/pipe
Called the Kawi dealer he called it a donut, I ordered a set
Do we have instructions on remove and replace stock pipes with this gasket/donut

You opened up the pipes, removing the back pressure typically on the bike and allowing more air... this basically changes your fuel/air mixture and you are getting some popping as a result.

Since you didn't remove the pipes, gaskets shouldn't be a problem. If you did remove them to work on the pipes, you needed to replace the gaskets. If these aren't seated properly the pipes will suck in cold air causing a screwed up air/fuel mixture.

You may end up having to rejet the carb to get the air/fuel back into specs and stop the backfiring.

I'm pretty ignorant of the 800, but am learning.

Want to do the mod but not sure about the sound

Pretty much standard with this type of mod, problem is either the smog stuff or the gaskets from the pipe to the head. You have two options on the smog stuff,  http://www.gadgetjq.com/smogstuffremove.htm or http://www.gadgetjq.com/rv_removal.htm. I used the Coasters method. If its the gaskets, well new ones, some guys use the Harley ones, don't have the number right now but the ones from Kaw always seem to work for me..  Pop gone

I removed my baffle on my 99, 800 Drifter and it sounds just great..........However I have developed a Very loud "gun shot" noise after giving a quick burst of throttle then backing off, I'm no mechanic so simple terms is best
